fake_repos: Fix use of NamedTemporaryFile on Windows

Python doesn't guarantee that the file created by tempfile.NamedTemporaryFile can be opened by multiple programs at once.
This is the case on Windows, so we need to close the temporary PID file and only then pass it to Git.

Ignore git submodules when calculating dirty files.

This is in keeping with git's default behavior for other porcelain
commands. It also makes it more tenable for projects to introduce
submodules instead of repo manifests without breaking git-cl upload
and similar tools.

Decode datetime string when it's not utf-8

If the encoding is not utf-8, datatime_now() will yield
> 'now': '2019-05-17 \xbf\xc0\xc0\xfc 11:28:31'(with CP949),
and it fails to decode it with utf-8 afterward.

UnicodeDecodeError: 'utf8' codec can't decode byte 0xbf in position 17: invalid start byte

This is followup from the malformed-json bug which took down
Sheriff-o-Matic on 2019-05-16. This CL just adds the canned check;
future CLs can either add it to PanProjectChecks or add it to
other PRESUBMIT files directly.
